I am planning on getting SunShop http://www.turnkeywebtools.com/

I can I be sure this script will work with the shopping carts we have? I am not a programmer. How will this work?

if you want to use pay per sale comissions, affiliate system should register the sale after the customer paid and the payment was processed.

Usually the way how to do it is to place small invisible image on the "Thank you for order" page that will be shown after payment.

If you want to register also payment amount and some unique ID of order you'll need to have access to those variables in this "thank you" page.
Usually this is possible, but it depends on shopping card software.

What about when you are processing credit cards in batch daily? How to do this then?
